Police official Patrick Onyango said yesterday that five madrassas had been shut down over allegations they were training students to become extremists.
Mr Onyango claimed that some Islamic schools had been training children to become fighters in a rebel group.
But senior Ugandan Muslim leader Kassim Nakibinge criticised the police action, saying Islamic schools are being unfairly targeted.
Police link the madrassas to the Congo-based Allied Democratic Forces.
