Kevin Mirallas struck a wonder free kick to complete an Everton turnaround as the hosts tried to forget their derby humiliation on Tuesday.
Everton, still reeling from that 4-0 defeat to Liverpool, were very nervous and conceded a shock half-time lead.
The Toffees only created a single first-half chance, when Aiden McGeady struck the post with a curling effort.
Aston Villa capitalised on their uncertain football when Fabian Delph caught Ross Barkley in possession leading Christian Benteke to set up Leonardo Bacuna to score from a tight angle shortly after the half-hour mark.
A half-time substitution by Everton boss Roberto Martinez changed the game.
Steven Pienaar replaced Barkley and Everton started to play the free-flowing football which has been their style under Martinez.
It still took the introduction of Steven Naismith to bring Everton level. On 74 minutes he latched on to a Pienaar flick and coolly slotted past Brad Guzan.
Mirallas completed the comeback with a 30-yard shot into the top corner with five minutes left.
Martinez said: "I took that freedom off them in the first half.
"It was my fault more than anything."
Paul Lambert blamed defeat on fatigue from the win over West Brom.
"We had a really gruelling match on Wednesday night and we had only two days to recover from it," he said.
